My speaker is band-pass, so it is big. Since you'll be using 2 speakers you can use sealed (much smaller box) and you can make the speaker box like my amplifier box.
Also, you can make a much smaller amplifier box since you'll be using only 1 amplifier. I'm using acrylic glass to protect my amp, so it won't get scratch or anything.

Thats my fiberglass box that I bought of off someone (don't remember) on ebay before I really got into VSpeed. For two subs you could probably dupe another box for the left side. I intend to at some point do this. I'm running a 12" Kicker CVR off of a Kicker KX400.1 and I've been happy with it (might get a different sub). The box itself is great for size and it sits conveniently in the strange part of the trunk. I really can say that after going on vacation with the sub in, its very space efficient (didn't loose too much space at all), and it still sounds great.

I already have a dual sealed box, just a regular old box. I don't have money to go buy another one. I mainly keep a couple of blankets in the trunk because I never know when I am going to be somewhere where I need a blanket. However, it is also an excellent place for me to keep my backpack and books, and I keep my books inside of a plastic crate. Maybe I will just block the sub and amp from the rest of the stuff and that will solve the problem. My main concern is damaging my gear.

Don't most sealed boxes have exposed drivers though? I am worried about something flying forward if I ever have to break suddenly and jamming into my speaker. as for the amp, I would rather keep it where people't feet aren't, plus it is too large I think.

You could attatch the box to the trunk floor. If you don't plan on moving it in and out of your trunk it wouldn't be a bad idea. Crutchfield and Sounddomain sell sub box parts (handles, grilles and stuff) you could score some tie downs and secure it that way. Sub Accessories

If I was you... I wish I was because apparently you're a genius... I would put a speaker grille over the subs, then get some upholstery carpet that matches your box and carpet over the grilles. I did this in the box I had in my old explorer, (for stealth more than anything) and it worked well. Never had any problem damaging the speakers and I always had tons of crap back there.

It didn't make any difference at all in my case. The carpet is like 1/16" so it didn't muffle the sound at all. I basically did it because it was in an Explorer and I didn't have tinted windows at all, so you could see right in. With the carpet on it wasn't that noticable. But.... since we're talking about trunks... all that doesn't matter. Have you seen my sub setup? Check out my sounddomain page if you haven't... I have a full blown cover over my sub, and you can't tell if its on or not when the music is playing.

When you say that you can't tell whether or not it is on, do you mean inside the car, as in you can't hear it at all, or do you mean outside of the car? I am kind of unclear on what you mean.
If you're standing next to the car or stopped next to it at a light: You can notice the bass, but it's definately not ricer loud. (thanks dynamat) With the sub cover on or off.
If you're in the car, it's real bone rattling. With the sub cover on or off.
