I'm in the process of doing this also, and I too had to replace the air box. I thought I could get away with leaving the small K&N filter on the SAS hose...WRONG, so another week ordering up a new SAS hose so it would connect back to the air box. To put the hose on, I had to remove the battery and the tray for easy access. In doing so, I dumped all the memory out of the ECU, so when they hooked up the ODBII everything was a blank, which is not acceptable, so it's drive the car around for a few days until I have some data logged, then MAYBE FINALLY I'll have my car smogged.

To the OP- to pass the visual you need the stock airbox on the car. I don't believe having the FPR would fail visual.

wtf? thats not the only thing done to my car, my engine looks like it has 600 hp and is obviously not stock, so visual inspection would be insta-fail

Yes I had the OEM air box in, as well as the SAS hose, here is what the rest of it looks like...
