When you unscrew the retaining nut from the axle and then tap on the axle to free it from the hub, doesn't this tapping inward do any damage to the end of the axle that's in the transmission ?

No. When you tap on the outer spline, it just pushes the outer CV into the outer housing (behind the spindle).
